It binds to the active site of thrombin, preventing the formation of an enzyme-inhibitor complex with the enzyme catalytic triad. This binding prevents the activation of factor Xa and leads to a reduction in blood clotting. 3-Bromo-4-methoxybenzoyl chloride has been shown to inhibit human thrombin by x-ray crystallography, x-ray crystallography studies, and molecular modeling studies. The compound also inhibits the activity of prothrombin, although it does not affect other serine proteases such as trypsin or chymotrypsin. The drug binds to a hydrophobic pocket that contains Lys25, Arg26, Glu27, His28 and Tyr29 in the active site of human thrombin.
